ヒューマンマイクロバイオームプロジェクトは、国立衛生研究所（NIH）が資金を提供するプロジェクトであり、人体に生息する微生物を特徴付け、病気と健康におけるそれらの役割を解明することを目的としています。300人の健康な成人の18の異なる身体部位からサンプルを採取し、その後16S細菌マーカー遺伝子の配列決定および/または全メタゲノムショットガン配列決定を行いました。さらに、参照用に人体部位から分離された菌株の全ゲノム配列決定も行いました。同様に、病気に罹患している人から採取したサンプルについても、16Sマーカーおよび全メタゲノム配列決定を行いました。この大規模なプロジェクトでは、80以上の機関から300人以上の科学者が協力し、以下のデータが得られました。
